It sounds like that's the thing to do: get a third opinion. However, I would mention that your first EMG was "dirty" and that your second one was "clean" Let them know how close together they were done, too. They will want to get to the bottom of that . . . believe me.
As far as MS showing up on an NCS/EMG: it won't no matter how far along you are. MS destroys the myelin of central nervous system neurons (i.e. brain and spinal cord) and the NCS has nothing to do with those. It certainly affects the peripheral nervous system and muscles indirectly, but the nerves of the peripheral nervous system will remain intact . . . and so an NCS/EMG will always be clean with MS.
The reason EMG's are and can be used with ALS is that the axons (a bundle of axons is what a nerve is) arising from brainstem and spinal cord neurons die when the neurons of the spinal cord and brainstem die . . . therefore, their "health" so to speak, can be directly measured with EMG.
